How to Reconcile GSTR-2B with Your Books Faster

By FynHelp Editorial Team, Month-end close for CA firms

To reconcile GSTR-2B with your books, download the month's GSTR-2B (generated on the 14th), export the purchase register from Tally or Zoho, match invoices on supplier GSTIN, invoice number, date and tax amounts, then act on four groups: matched, in books but not in 2B, in 2B but not in books, and mismatched amounts.

Short answerTo reconcile GSTR-2B with your books, download the month's GSTR-2B (generated on the 14th), export the purchase register from Tally or Zoho, match invoices on supplier GSTIN, invoice number, date and tax amounts, then act on four groups: matched, in books but not in 2B, in 2B but not in books, and mismatched amounts.

Since 1 January 2022, Section 16(2)(aa) of the CGST Act allows input tax credit only for invoices that appear in the recipient's GSTR-2B. Reconciling 2B with the purchase register every month is therefore not optional for a client who claims credit: it decides how much ITC goes into GSTR-3B by the 20th.

What GSTR-2B is, and why it is the reference

GSTR-2B is a static, auto-drafted statement of input tax credit generated on the 14th of the month following the tax period. It is built from your suppliers' GSTR-1, IFF and import data. Unlike GSTR-2A, it does not change after it is generated, which makes it the right document to reconcile against for a given month.

Step 1: Get both sides in the same shape

    1. Download GSTR-2B from the GST portal as Excel (Returns → GSTR-2B → Download Excel). Use the B2B, B2B-CDNR and import sheets.
    2. Export the purchase register for the same month from Tally (Display More Reports → GST Reports, or the purchase register as Excel) or from Zoho Books.
    3. Normalise the keys: supplier GSTIN in upper case, invoice number with spaces, slashes and leading zeros treated consistently, dates in one format.

    Step 2: Match in passes

    PassMatch onCatches
1GSTIN + invoice number + taxable value + taxClean matches
2GSTIN + invoice number, tax within ₹1Rounding differences
3GSTIN + taxable value + date within a few daysInvoice numbers keyed differently ("INV/23" vs "23")
4GSTIN only, totals for the monthSuppliers who reported one consolidated invoice

Anything left after pass 4 is an exception for a person.

Step 3: Act on each group

    GroupMeaningAction this month
MatchedInvoice in books and in 2B, amounts agreeClaim ITC in GSTR-3B
In books, not in 2BSupplier has not filed, filed late, or used a wrong GSTINDo not claim yet; follow up with the supplier; claim when it appears
In 2B, not in booksInvoice not booked, booked in another month, or not your purchaseBook it, move it to the right month, or report it to the supplier
Amounts differKeying error on either side, or a debit/credit note pendingCorrect the side that is wrong; claim the lower amount until resolved

Keep a running list of "in books, not in 2B" invoices across months. Under Section 16(4), credit for a financial year can be claimed only until 30 November of the following year (or the annual return, if earlier), so old items need chasing before that date.

    A worked example

    A client's purchase register for September 2026 against its GSTR-2B (generated 14 October 2026):

Supplier GSTINInvoice (books)Invoice (2B)Tax in booksTax in 2BResult
    29AAACX1234F1Z5INV/0451INV/0451₹18,000.00₹18,000.00Matched, claim
27AABCY5678G1Z2451INV-451₹5,400.00₹5,400.00Matched on pass 3 (numbering differs), claim
    33AAFCZ9012H1Z8A-77A-77₹2,700.00₹2,700.40Matched on pass 2 (rounding), claim ₹2,700.00
29AADCP3456J1Z1P/2209—₹9,000.00—Not in 2B: hold, chase supplier
07AAECQ7890K1Z4—Q-118—₹1,260.00Not in books: ask client, book if genuine
29AAACR2345L1Z9R/88R/88₹4,500.00₹3,600.00Amount differs: credit note likely; claim ₹3,600.00 until resolved

ITC to claim in GSTR-3B for September: ₹18,000 + ₹5,400 + ₹2,700 + ₹3,600 = ₹29,700. The ₹9,000 waits for the supplier; the ₹1,260 waits for the client's answer; ₹900 on the R/88 invoice waits for the credit note.

    Common causes of mismatches

    • Invoice number formats: "INV/451", "INV-451" and "451" are the same invoice. Normalise before matching.
    • Supplier filed in the wrong month: the invoice appears in next month's 2B. Keep the open list and re-check.
    • Wrong GSTIN on either side: a branch GSTIN in another state, or a typo.
    • Debit and credit notes: reported separately in the CDNR section of 2B; net them before comparing.
    • Imports: IGST on imports of goods comes from customs data in 2B's import section, matched by bill of entry, not invoice.

Step 4: Check GSTINs before you trust any match

A GSTIN has 15 characters: a 2-digit state code, the supplier's PAN, an entity number, the letter Z and a check character. A typo in the GSTIN in your books will make a genuine invoice look missing from 2B. Validating the check character catches most typos before reconciliation starts. FynHelp checks the GSTIN check digit on every register and invoice it reads and flags the ones that fail.

Where software helps today, and where it does not

Being specific about FynHelp: it reads GSTR-2B Excel files and purchase and sales registers, validates every GSTIN, and keeps the 2B summary with the client's month. It does not yet match GSTR-2B invoice by invoice against the purchase register; for that step, the passes above in a spreadsheet, or a dedicated GST reconciliation tool, are the way today. FynHelp's reconciliation is bank-to-books (see Recon), which is a different job: it proves the payments and receipts, not the tax credit.

Both reconciliations meet in the month-end: the GST payment on the bank statement should equal the liability in GSTR-3B after the credit you decided to claim. If you run bank reconciliation in FynHelp, the GST payment line is matched and shows in the MIS under statutory payments, not as an expense. Plans start at ₹2,999 a month for 15 clients, GST included; see pricing.

A monthly GSTR-2B routine for a CA firm

    1. 14th: GSTR-2B available. Download for every client claiming ITC.
    2. 14th–16th: Reconcile with the purchase register; send each client the list of suppliers to chase.
    3. 18th: Decide ITC to claim; record the "not in 2B" list for next month.
    4. 20th: File GSTR-3B.
    5. Next month: Re-check last month's missing invoices in the new 2B.

    Frequently asked questions

Can I claim ITC for an invoice that is not in GSTR-2B?

No. Since 1 January 2022, Section 16(2)(aa) of the CGST Act allows credit only for invoices that appear in GSTR-2B. Hold the credit and claim it in the month the invoice appears, within the Section 16(4) time limit.

What is the difference between GSTR-2A and GSTR-2B?

GSTR-2A is dynamic and keeps changing as suppliers file. GSTR-2B is a static statement generated on the 14th of the following month for a fixed period, so it is the right document for monthly reconciliation and ITC decisions.

Why does a genuine invoice show as missing from 2B?

Usually because the supplier filed late or not at all, used a wrong GSTIN for you, or the GSTIN in your books has a typo. Check the GSTIN first; then ask the supplier to file or amend.

Does FynHelp reconcile GSTR-2B with the books?

Not invoice by invoice yet. FynHelp reads GSTR-2B and purchase registers and checks every GSTIN, and it reconciles bank to books. The invoice-level 2B match is done with the passes described in this guide.
